run check_project_gui
Click refresh project list, choose your project and click execute script. If there are not any bad errors (crash, etc), click on "Do Fixes" and run again.
The key is to only edit the budget file and then run the script. You can then cleanup the schedule file, re-adjust indentation (can't be done in the script for some reason) and fix the highlighting for some fields.
