I found the problem with the non-parallel strips and it has to do with the fact that our seeding is not setup in an ideal way at the moment because hits in top and bottom half sensors are considered when making stereo hits. I'm working on fixing this anyway (due to a small issue this causes when calculating multiple scattering) so this will go away. The reason it doesn't show up in an ideal detector is that the pairing is 1-2, 3-4, etc. which means that if these are top and bottom layers it compares stereo with stereo and axial with axial and so they are always parallel. It also explains why this doesn't really cause any problems for producing hits in general.
